In 2373, the USS Voyager NCC-74656 while on its return journey through the Delta Quadrant encountered territory occupied by the Borg Collective.
During this time, the Borg were engaged in a war with an extra-dimensional species named Species 8472 (Borg Designation). Species 8472 occupied a trans-dimensional realm that was composed of organic fluid rather then conventional space.
The Borg, after learning about Species 8472 from an unknown encounter, perceived 8472 as the "apex of biological evolution" and entered their domain in order to assimilate them. Seven of Nine was quoted as saying;
"Species 8472 are the apex of biological evolution, their technology is biologically engineered, it is superior to all other forms of technology, their assimilation would have greatly added to our own perfection."
However due to their advanced immune systems, Species 8472 proved impervious to the Borg attempts to assimilate them and entered the Milky Way Galaxy through a quantum singularity in order to continue their war with the Borg and wipe out all life in galaxy, perceiving this universe to be a threat to their genetic integrity and originating from a realm where nothing else was capable of surviving.
Captain Kathryn Janeway of the USS Voyager negotiated a deal with the Borg Collective after Voyager's EMH discovered a way to attack 8472 on a biological level, proving an effective defense against their vessels (which are composed of the same organic material as Species 8472).
Voyager was successful in destroying a few bioships and convincing 8472 to return to their realm. 8472, who had been completely impervious to attack prior to this, were terrified of this new weapon and retreated back into Fluidic Space.
The Borg Collective, confused by its defeat by Species 8472, established border patrols along certain spatial coordinates where singularities were most likely to form and by 2376, were still actively patrolling these "borders".
However, when the Borg retreated from Fluidic Space, some of the Collective's ships were lost inside the trans-dimensional realm. These Borg were effectively weakened and rendered dormant for a long time, while their connection to the collective had been severed due to Fluidic Space's unique interference.
However, Species 8472 encountered the Fluidic Borg and attempted to destroy them, forcing the now erratic and disordered drones to attempt to defend their ship from the 8472 onslaught.
During this confrontation, a heavily wounded 8472 was captured by the semi-independent drones and 8472 was forced off the ship by bio-molecular technology that originated from the Borg's original dealings with Voyager.
This 8472 member was continually experimented on by the drones, who had reverted back into a semi-free state, not being part of the main collective network but had formed their own collective, independent of the Borg. These drones, some of which had been Starfleet Science Officers in their former lives, used that knowledge to infect the Species 8472 member with a version of the ancient Human Immunodeficiency Virus (HIV) from records obtained on 20th Century Earth.
This virus, specifically targeted Species 8472's powerful immune system and heavily weakened it by masquerading as 8472's own cells, a process that was developed by Voyager's Emergency Medical Hologram. This weakened Species 8472 enough that the Borg were actually able to inject nanoprobes into it and assimilate it.
It is currently unknown what happened to the Fluidic faction of the Borg during the years before 2387 however it is believed that using this method, they were able to assimilate hundreds of Species 8472. Since these drones were semi-independent they were able to use unconventional tactics for the Borg such as hit and run attacks.
These Borg finally managed to assimilate a Bioship in much the same manner as they had done to the 8472 pilot and were able to adapt biological technology to their own vessel and "grow" new ships, as well as learn how to return back to their own galaxy with this new knowledge that 8472 had provided on opening quantum singularities.
First contact between the Fluidic Borg and the Federation occurred in the Genesis Sector of the Alpha Quadrant in 2387. The USS Republic-B encountered a quantum singularity in which a single Fluidic Borg probe emerged.
These Borg were considerably different from their counterparts within the Milky Way and were able to use their psionic abilities to assimilate most of the ship with the Republic-B's weaponry proving completely ineffective against the biologically enhanced hull.
The Republic-B was only able to stop the probe by reversing the gradient of a quantum singularity that the Fluidic Borg were using to bring in more vessels from Fluidic Space, effectively sucking them back into and sealing the rift however knowing they would soon adapt to these measures, Captain Leviticus "D'deridex" Frostmane immediately contacted Starfleet Command at Pinastri Prime and informed them of this powerful new threat.
